Readers and viewers of the Pain Arc were led to believe for much of it that Pain himself, or rather, the six versions of Pain were the true villains of that section of the story. While there is some truth to that statement, the character who was really pulling the strings all along was Nagato, a sheltered man who had been controlling the Pains like his own puppets, in order to usher the world into an era of ‘peace’.
When Naruto finds Nagato, he is hidden away in a dark cave with a crippled body restricting his movements, forcing him to remain in isolation for many years. Since nobody else seemed to share Nagato’s idea of using suffering to bring about peace in the world, he probably felt no desire to interact with the wider world, preferring to use Pain as his step-in to change the world to his liking.
